He initiated a number of Sikhism customs, including scripture recitals and public singing. Guru Har Rai introduced the katha style recitals to the sabad kirtan tradition. Along with the custom of jotian da kirtan, a Satsang singing of texts, he also included the akhand kirtan of continuous chanting.

He had a deep passion for the natural world, and the legend goes that when he was a small child, Guru Har Rai inadvertently hit a flower in his yard with his garment. He was deeply wounded by the event, loved and protected the natural world, and established the Naulakha Baagh therapeutic herb garden.

Guru Har Rai delivered a herbal remedy to the ailing Dara Shikoh, the oldest son of Mughal emperor Shah Jahan, and it healed him. When people questioned Guru Har Rai about his assistance to Mughal ruler Dara Shikoh—whose ancestors had tortured Sikhs and Sikh Gurus—they asked him why. In response, Har Rai is said to have said that when a man plucks flowers with one hand and distributes them with his other, the fragrance is transferred to both hands. Shah Jahan, the emperor, was extremely happy with Guru, forgave his grudge, and swore he would never irritate him again.

In Kiratpur, Guru Har Rai established a hospital and health research facility where a large supply of free medications was provided. Ram Rai and Aurangzeb got into a disagreement about a passage in the Sikh holy book that Aurangzeb felt was discriminatory towards Muslims. Ram Rai altered the sacred scripture to appease Aurangzeb rather than defending his ancestry. Guru Har Rai was so upset about this that he named his younger son Guru Har Krishan to be his successor.
